What I would do, is remove the lower valance panel from underneath the front of the car. That will give a plenty of room to get to that spot, plus give you a lot more visibility. Then, carefully sand down, or remove as much of the bondo/body filler as you can from where the holes are.
On the top side, put a couple of pieces of masking tape where each of the holes should be. Get a small drill bit....maybe 1/8" or smaller, and try to drill up thru the bondo in the center of the holes,
from underneath. Once you have some small, pilot holes, you can then drill the holes to size from the top, saving the paint. If you happen to make a boo boo, the emblem will cover it anyway. If the paint chips slightly around the holes when you're done, you could put some nail polish(or touch-up paint) over it to help keep the paint from peeling in the future.
If you go slow, and carefully, you should be able to get the holes opened back up with no problems.
