I bought a heater box rebuild kit from one of the big suppliers. It included a strip of butyl rubber which is used as the seal for the engine side of the box to the firewall.
Butyl rubber is a soft sticky solid rubber that will form to the firewall and make a good seal. Inside of your box you should see a channel that used to hold a gay sealant. Just roll/pull the rubber to fill this channel & it will form to the firewall when the box is tightened and it won't squish out.
If you don't want to buy the whole rebuild kit, butyl rubber can be purchased at any automotive, home or roofing supply store.
