Like alot of people, my T-Top on the drivers side leaks on the front. I've got new rubber in there but...
Alignment seems a bit off, like it needs to be pulled down in the front more. SHims would do the opposite... The t-top handle is tough to pull closed already...any thoughts or am I SOL...

New seals will take a while to "settle", and then the top will fit better. Don't tighten down the little rubber "bumpers" on the latches too much. All that will do is mess up the latch.
As far as it leaking....what did you expect?! LOL
It wouldn't be any fun drivin around in the rain and not getting wet, now would it?!
Give the rubber seals time to relax, and form themselves into the different contours up there. Keeping the tops on all the time will help speed things up, but it could take a long time, depending on the quality, and density of the rubber.

One thought if the seals don't settle in properly is to remove the inner trim on the center rail of the roof frame (where the inner T top pins insert) and shim the assembly that mounts to the frame. That will bring the tops down some. I think this is the method used in the AIM.
So what you are basically doing is pulling the hole that the T-Top inner locating pins fit into down. You'll also need to follow all the directions in the AIM so you have all the right gaps around the top so it looks right from the outside. This will ensure you have a good seal all the way round the top. Once you've done that be really careful when you shut the door with the door glass up, as you may need to adjust the door glass as well.
