Is there a difference in performance from one to another?

No. But there can be issues if somethings link to www.C3VR.com when you are logged in under just C3VR.com

Would it by chance affect trying to reply to a post... sometimes I can't reply because the edit box is not there... it may just be my computer tho as it doesn't always happen...

Yes. Just look in the address box in your browser and look what it says at the beginning, up to and including ".com"
